Capture One: Batch Queue is disabled

In Capture One 3.5.x and later the batch queue will automatically disable once the hard drive becomes low on space. Especially, when processing to the systems boot partition.

When in the focus tool I set my sharpening preference (amount and threshhold) and Method, and I find that when the next image is shot and comes in, that my settings are defaulted and not where I set them previously. How can I fix this?
